tasvideos.org is the place to know about video recording.
If you're using the FCE Ultra Emulator with movie recording and it's version 0.98.28, you're good to go.
First off, you record the FCM File by choosing one of the options. Save State, Now, Reset, and Start. You must pause the emulator first before recording the FCM. After recording the FCM, then you record AVI by replaying the same FCM movie first.
Then here's the catch, the codec. The codec must not be in full compressed because the AVI file gets too large to upload and may take at least day for full uploading.
The recommended codec should be
XVID (Official XVid)
DIVX (Official DivX4 and libavcodec version)
H264 (With X264 lib)
Once you got your AVI recorded by the recommended codecs, you can now upload it on YouTube or any other site.
You may use Annovations or Audio Swap on a AVI file you uploaded on YouTube's site.

The most important part of the encoding process is getting an initial lossless AVI. Any problems in the original capture will only compound during the compression process, resulting in either a lower fidelity in video/audio, or a higher file size.
Obviously you need to open VBA and then open the appropriate ROM.
Turn emulation speed to 300% ("+" key is the default hotkey). This will reduce the capture time (probably a bad idea if you want to watch the movie too).
Make sure you turn the frame counter & input display off.
Pause the emulator
Navigate to Tools > Play > Play Movie and select the VBM.
Navigate to Tools > Record > Start AVI recording.
Unpause. Select a folder to save the file (the Mencoder folder might be convenient). A video compression menu will pop up. Select ffdshow in the drop down menu. (Note: you don't need to configure anything since you already did so earlier.) Press OK. VBA should begin playing the VBM movie, and capturing the result into an AVI.
Let the movie play completely and through all the end credits. If the game gets to an ending screen and loops the music endlessly, let the music play though at least 1 complete cycle (within reason). If you are not sure when to stop it, err on the side of making the encoded AVI longer, as you will have the opportunity to crop it later.
That's it! You are done capturing a nice lossless AVI ready for editing and compression. At this point open the AVI and check it.
You want to check to make sure there is both video and sound, that the sound syncs with the video, and that the video quality is "lossless".
